Bots is short for robot. They are automated accounts without a human controlling their individual actions like post replies. You're talking to yourself when you reply to them. @banjo is a bot but funny and harmless because you can talk to it. Other bots are used to scam and abuse the payout system for profit. Those bots are bad, and we need to crush them with flagging.

Yes, be careful of doing bad things, for a single high power flag can ruin your reputation in one downvote. The main thing is to not spam people, and don't share links to your content in replies to other people's posts (rare exceptions...very rare).
