Sounds really complex to be honest! I've only really played Terraria and Pixel Piracy of the games you take inspiration from, but these types of games are usually pretty cool. Do you have a lot of experience creating games by the way? :)

My only experience so far is dabbling around with RPG Maker XP, and VX Ace. Which is more for angled 2D topdowns. I've also messed around with AGFPRO, which seems like a unity clone with a sharp learning curve(certain preset NPCs are undamagable).
Looks like you have a lot to learn before the game is done then ;) Good luck! I'm sure it will be a fun journey! I followed you, so I'm looking forward to seeing updates as you begin to progress in the game making.
