My parents also had big problems with the Malay border crossing and their passports, the last time they came into Malaysia apparently the Malaysian official didn't mark that they had actually come into the country (they stamped the passport but it wasn't recorded in their system) and so they thought my parents were illegal. It is all worked out now but it was a big fiasco for about a week.
